Do we have to turn off IDS in the firewalls when Scanning?

To scan a remote computer protected by a firewall with IDS/IPS it's necessary to turn off IDS/IPS to the Penetrators IP address, otherwise the attack may not reach the target machine and potential vulnerabilities may not be discovered.

You can easily whitelist IPs in most IDS/IPS systems.
